Not if it stays small. QR codes carry spare data so part of them can be covered. Keep the logo under about 30% of the width and set scan strength to "Best", then test it with your own phone before printing.
PNG with a transparent background looks best. SVG works too and stays sharp at any size. JPG is fine but will show a square block behind the logo.
